Study sheds light on the reasons behind genomic differences between species

All living organisms on Earth are divided into three large domains: Archaea, Bacteria and Eukarya, and from the beginning of life ?more than 3,000 million years ago -, the genomes of each group have evolved towards distinct structures that have favored their separation. A study led by Llu?s Ribas de Pouplana, ICREA researcher at the Institute for Research in Biomedicine (IRB Barcelona) and head of the Gene Translation Laboratory, gives an explanation for the divergent evolution of the genomes of different groups of species. The connection between the function of enzymes and the composition of the genomes shed light on the evolution and structure of genes, and explains differences between archaebacteria, bacteria and eukaryotes.

The scientists have analyzed the distribution and abundance of transfer RNA genes ?tRNA- (a key RNA for the translation of genes to proteins) in more than 500 species belonging to the three domains of life. They discovered that the structure of genomes was adapted to the activity of some enzymes, which differ for Bacteria and for Eukarya and are absent in Archaea.

The activity of these enzymes modifies tRNAs, allowing them to recognize up to three distinct codons. The activity of the bacterial and eukaryal enzymes is different, which explains why the genomes and the gene composition of bacteria, eukarya, and archaea have diverged. This discovery furthers our understanding of the relation between genome structure and the speed of protein synthesis from its genes. So, for example, as Ribas de Pouplana explains, "genes rich in codons that can be read by modified tRNAs have high expression levels. Or said the other way around, the greater the abundance of a protein in a cell the higher the number of triplets found in its gene sequence that can be read by modified tRNAs. Our findings contribute to the understanding of how the translation machinery works and explains why genomes for each group of species have a distinct codon composition."

This finding paves the way to many applications. One of these is in biotechnology as the discovery of the relevance of these modifications will allow an improvement in the industrial production of proteins: "We now have another parameter with which to optimize the synthesis of proteins from a gene", explains Eva Novoa, the first author of the article, who started her PhD studies in 2008 in Ribas' lab through the "la Caixa" International PhD Programme in Biomedicine. "To give just one example, human insulin is "manufactured" in bacteria and our discovery would allow this production to be increased if we take into account the activity of these enzymes", says Novoa. The finding is also relevant for the study of cancer: "it is possible that these modification enzymes are over-represented in some kinds of cancer. In fact, this would be logical because cancer cells are highly efficient in producing proteins."

Published in Cell, the article demonstrates how organisms have evolved in a different manner to achieve better adaptations and to have optimum protein translation efficiency. "We don't exactly know why these enzymes appear or why they are different in bacteria and in eukaryotes but it's clear that they contribute to the separation of genomes of these two groups. The genetic code is the same but what has changed is the relative importance of different codons of the code. And this made the genome of these groups differentiate", concludes Ribas.

Glen Browder: Is "Southern Democracy" Dead?

"Southern Democracy" is in trouble!

Certainly the Democratic Party in the South is not "dead" in the technical sense of total, terminal collapse. But as the current, unfolding election season demonstrates, the excitement and energy of partisan politics lies mainly in Republican campaigns in the South, while the historically-dominant Democrats mainly sit and stew in envy. And such has been the case for a while. So my blunt rhetorical title is a legitimate setup for talking about the state of the Democratic Party in this region.

In coming posts, I will deal with critical questions facing Southern Democracy. This analysis will probably be most interesting to Southerners, politicians, and scholars who study regional politics; but I hope that other readers will find it informative and positively provocative.

Historic decline of Southern Democracy.

I use the term "Southern Democracy" to refer to the entrenched Democratic Party as the historic ruling regime -- and more recently its competitive primacy -- in Southern politics and governance for much of our nation's history.

The institutionalized Democratic Party dominated regional affairs, as a whites-only entity, for almost a century after Reconstruction until the civil rights movement of the 1950s-60s; then absorbing new black voters, the Democrats exercised majority control through the 1970s and into the 1980s. Even as the Southern electorate shifted toward GOP candidates in the 1990s and at the dawn of a new century, Democratic politicians, organizations and voters continued as robust players in the eleven states of the Old Confederacy.

Throughout, Southern Democrats have conducted themselves as a stubborn, contrarian version of their national party. For a long time, the Solid South maintained partisan electoral loyalty as part of a strange gentlemen's agreement with their national party leaders to preserve regional autonomy on racial matters; later on, they conducted an uneasy, awkward relationship with the national party. All the while, Southern Democrats usually went their own way on issues of concern to more progressive partisans.

But the South turned a sharp partisan corner in Election 2010; and Southern Democracy clearly faces more painful adjustments in 2012 and thereafter.

So it is worthwhile to ask whether the traditionally dominant party is going to survive for the long term as an effective player, in competitive parity with the Republicans, in the Southern states. Or, are Southern Democrats devolving into permanent minority status as the loyal blue opposition in a really red region?

Yellow-Dogged optimism.

It is clear that hard-core, progressive Southern Democrats -- the "Yellow Dogs" -- are defiantly optimistic about their philosophy and future, as revealed in remarks to the news media and among themselves at party rallies.

As a reminder for those who don't keep up with Southern politics, the term "Yellow Dog" is an honorific reference to faithful partisans who would vote for a yellow dog before pulling the Republican lever. It goes back to the blind allegiance of the Solid South to the Democratic Party after the Civil War; and it is reserved today for unabashed champions of progressive politics. Yellow Dogs have long been and are still the heart and soul of the Democratic Party in every Southern state. By comparison, the "Blue Dogs" are a relatively recent incarnation who practice moderate-to-conservative politics, much to the consternation of the party core. (More about this family feud later in my assessment.)

The conventional wisdom among Yellow Dogs is that "We've got to refine our message and shout it out loudly and proudly." They claim that Republicans have bamboozled Southern voters; and once Democratic loyalists explain things clearly in terms of common-sense economics, most Southerners will see the light and flock back to the traditional party of the people. Some organizational activists emphasize that "We've got to revitalize our grassroots operations." Others are more opportunistically hopeful: "Just wait! The Republicans will screw things up bad soon and we'll be back in power just like before."

A cautionary assessment.

I'll not dwell further here on these scenarios other than to acknowledge that they all have some merit. But I doubt that Yellow-Dogged optimism will be enough for successful comeback of Southern Democracy.

I also know that I'm opening a contentious argument by even questioning, as a long-time Democrat, the future of Southern Democracy. Many Democrats and Republicans disagreed with my sentiments when I was in politics; and they undoubtedly will challenge my cautionary assessment of the current situation and my recommendations for the future. I hope my friends and critics will respond in constructive manner to the questions presented here.

The critical questions.

Being an ex-professor, I'll deal with the issue socratically, by asking critical questions and interjecting my own sentiments at certain points in a series of discussions over the next few posts. Answers, or non-answers, to the following key questions may reveal how Southern Democracy will fare as a political force in the years ahead:

1. How serious is the current plight of Southern Democracy?

2. Do Southern Democrats want to be practical players or ideological voices?

3. Can Southern Democrats survive the legacies of race and racism?

4. Can Yellow Dogs and Blue Dogs rekindle their romance?

5. Will National Democrats dump the white working class?

6. Is there a future -- short term or long term -- for Southern Democracy?

Egypt's football club suspended

The Egyptian Football Association has suspended one of the country's leading teams over match violence that left at least 74 people dead in February.

Port Said club al-Masry was banned from competitions until the end of 2013 over the clashes at its stadium during a game with Cairo's team al-Ahly.

The ban triggered clashes between al-Masry fans and soldiers, reports say.

Al-Ahly was ordered to play four games behind closed doors. The club's coach and captain were suspended and fined.

Supporters of the Cairo club denounced the football association's punishment as weak, saying they would hold a sit-in in the team's grounds on Sunday.

Last week, Egypt's chief prosecutor charged 75 people with murder or negligence over the 1 February violence.

Nine police officers were reportedly among those facing charges.

Rumours that the police had failed to intervene sparked days of clashes across the country in which a further 16 people died.

Old rivals

Al-Masry won the game 3-1, but as the match ended their fans invaded the pitch, attacking al-Ahly players and fans.

The two teams are long-standing rivals whose games have required a large security presence.

But there were claims that fans had been allowed to take knives and other weapons into the stadium.

In the days following the riot, large protests blaming the military government for the deaths were held outside the interior ministry in the capital, Cairo.

The BBC's John Leyne in Cairo says many Egyptians believe the authorities either orchestrated the violence or allowed it to continue because of the al-Ahly fans' support of the revolution which overthrew Hosni Mubarak last year.

The football league season was cancelled in the wake of the unrest and has not yet restarted.

New Type 2 Diabetes Drug Helps Lower Blood Sugar: Study

MONDAY, March 19 (HealthDay News) -- A new type of medication for type 2 diabetes helps to lower blood sugar levels when used in concert with insulin and other diabetes drugs, new research suggests.

The medicine is called dapagliflozin, and average blood sugar levels were lower in those taking the drug compared to those taking a placebo; both groups in the trial also took insulin and other diabetes medications. Daily insulin doses went down for those on the drug, and body weight dropped slightly.

"This study looked at the effects of dapagliflozin treatment in people with type 2 diabetes with high blood sugars despite insulin treatment, and found it was effective at reducing blood sugar, body weight and blood pressure," said study author Dr. John Wilding, head of the department of obesity and endocrinology at the University Hospital Aintree in Liverpool, England.

"Possible disadvantages include a slightly higher risk of urine infections and genital fungal infections, although most of these responded well to standard treatment," he added.

Results of the study are published in the March 20 issue of the Annals of Internal Medicine. The study was funded by AstraZeneca and Bristol-Meyers Squibb, two pharmaceutical companies who are collaborating in the development of dapagliflozin.

Type 2 diabetes affects the way your body metabolizes sugar. In type 2 diabetes, the body either doesn't use the hormone insulin effectively or it doesn't make enough insulin, according to the U.S. National Library of Medicine. Insulin allows the body's cells to convert sugar from food into fuel. If it isn't used well or there's not enough insulin, blood sugar levels will rise. High blood sugar levels can cause a number of serious health consequences, including damage to the eyes, kidneys and blood vessels.

In some cases, type 2 diabetes can be controlled with lifestyle changes, such as losing weight and exercising regularly. However, most people need medications to control their blood sugar levels, and many people need a combination of medications to lower their blood sugar.

Dapagliflozin is from a new class of type 2 diabetes medications that work by blocking the ability of the kidneys to hold sugar. This causes the kidneys to release sugar as waste in the urine.

Numerous clinical trials have found dapagliflozin to be effective at lowering blood sugar levels. Despite this beneficial effect, the U.S. Food and Drug Administration recently decided not to approve dapagliflozin until more information is available about its possible long-term side effects. The most significant concern cited by the FDA was a potential increase in the rates of bladder and breast cancer in people taking the drug.

Although the current trial wasn't long enough to look for longer-term outcomes, such as cancer, Wilding said that the slight increase in bladder and breast cancer was likely a chance finding. But, he said, because there is concern, it's important to continue surveillance for these cancers in future trials.

The current study was designed to see how the drug would work in combination with insulin and other type 2 diabetes medications.

The researchers enrolled just over 800 people with type 2 diabetes who were already taking insulin to control their blood sugar levels. In addition, the study volunteers could be taking up to two more blood sugar-lowering medications.

Study participants were randomly assigned to one of four treatment groups. They received either a placebo, or one of three doses of dapagliflozin (2.5, 5 or 10 milligrams) daily.

After 24 weeks of treatment, people in the dapagliflozin group lowered their average hemoglobin A1C level between 0.79 percent to 0.96 percent compared with a 0.39 percent reduction in those on placebo. Hemoglobin A1C is about a three-month average blood sugar level. People with diabetes are advised to keep their levels below 7 percent.

Insulin use also dropped for people taking the medication, suggesting more effective blood sugar control. And, body weight decreased between 2 pounds and 3.5 pounds for those taking the medication. Weight increased by almost 1 pound for those on placebo, according to the study.

In addition, the researchers found that both systolic and diastolic blood pressure levels went down more for those on the drug compared to those on placebo.

"In this study, dapagliflozin seemed to improve glucose control and lower the need for insulin, as well as cause some weight loss," said Dr. Sue Kirkman, senior vice president of medical affairs and community information of the American Diabetes Association.

Those were the words spoken to me just weeks ago by the absolutely precious owner of Litia Sini Beach Resort on the extreme southeastern tip of Upolo. For those unaware, that's Samoa's most populous island (~135,000 people) -- a sliver of lush, mountainous land dropped almost perfectly in the center of the Pacific Ocean. I chuckled a bit upon hearing it, immediately realizing that I had a connection in the palm of my hand that was 20, 30, perhaps even 40 times quicker than what this business owner was relying on. She paused, as if to collect her thoughts before going into a familiar spiel about the resort's amenities, and then drew my attention to the display of her laptop.

"It's still a draft for now, but this is the new tsunami evacuation plan that we're working on. Soon, we'll have this in each fale. It's taking a bit of time to get right, as the drawings are actually done in New Zealand."

I nodded my head in understanding, immediately thinking that this must be in reaction to the catastrophic tsunami of September 2009, caused by a magnitude 8.1 submarine earthquake that hit barely 100 miles from the very spot I was sitting. It was the largest quake of 2009. The entire resort was leveled. Dozens upon dozens were killed. And here we were, over two full years later, and the evacuation schematics are still in "draft."

EDF Energy has agreed to pay ?4.5 million for breaching some of the regulations that govern the way products can be sold to vulnerable customers.

An Ofgem investigation found that some aspects of the licences governing the information it provides to customers when selling products had not been followed. The information on contract terms and how annual consumption is calculated had not been complete.

EDF Energy will pay around 70,000 of its most vulnerable customers ?50 each in what will be the biggest total payment made following an Ofgem investigation. EDF Energy denies that it is a fine and believes that it has worked together with the regulator to make sure its sale processes improve and become fully compliant.

Martin Lawrence, Managing Director, Energy Sourcing & Customer Supply at EDF Energy, said ?We?re obviously disappointed that we failed to live up to the high standards that we expect of ourselves. As soon as the issue was identified we immediately took action to satisfy ourselves that we?re fully compliant.?

Ofgem said it had agreed to the package of measures worth ?4.5 million from EDF Energy instead of imposing a larger fine that would have gone to the government.

The proposal from EDF Energy means that 70,000 households, most of whom receive Pension Credit and the Warm Homes Discount will all be refunded ?50 each. EDF will also make a ?1million payment to the Citizens Advice Energy Best Deal campaign.

Ofgem?s Senior Partner in charge of enforcement Sarah Harrison said: ?EDF Energy has done the right thing by stepping forward and recognising there were weaknesses in its sales processes. The firm also took the initiative to correct these problems during Ofgem?s investigation.

Ofgem is continuing to investigate other energy companies Scottish Power, Scottish and Southern Energy, and Npower, though there is no suggestion that these companies have breached regulations at this stage of the investigation.

Ann Robinson, Director of Consumer Policy at uSwitch.com, said: "Today's announcement marks a real turnaround in thinking in the energy industry. Both EDF Energy and Ofgem are to be applauded for taking such a grown up, constructive and responsible approach. Instead of simply slapping down a fine, both have worked together to tackle the issue and to then agree a penalty that will actually help consumers.?
